Brake problem

I got new ebc  front discs and pads fitted at the beginning of the week, was normal for the 1st few days as in they being new and taking time to bed in so there was very little power in there, anyway, on Friday, heading home from work, was stopping at a set of lights, pulled the brake lever and there was a really strong shudder, then as I pulled away from the lights it started making the usual new brake sound, ffffft  ffffft ffffft (you know the sound I mean) after 1k or so, it was back to normal, this has happened a 2 other times since then out of the blue anc it goes after 30 seconds or so
 
The guy who fitted them for me did them as a favour so he didnt get a chance to bleed them, the lhs disc looks more worn that the rhs and when I ran my finger accross the contact patch on the disc, it was slightly greesy
 
Ive never had both new discs and pads so Im not sure if this is just the norm until they are completely bedded in (have about 250k on them at the moment)

I've used EBC rotors in the past and had some issues with them...  I run either stock, BrakeTech or Alth rotors now.  With the EBC rotors I alwasy got an slight shudder when braking hard, that I never expericenced with any other rotors.
 
But from past expericence the EBC rotors, they come with an anti-rust coating on them, it basicially a light grease.  You have to make sure that ALL of the grease is removed, and clean the blade surface really good with a scotchbrite pad or the pads just won't ever bed in right.
 
Then I'd bleed the brakes well and visually inspect the calipers to insure there's no leaks.  Also when you have teh rotors pulled off for cleaning, I'd lighly skuff the pads to to clean the surface.

remove the wheel, scuff the rotors (both of them, and both sides), and scuff the brake pads good. then bleed the brakes.
 
then i would re-bed the pads/rotors again.
60mph to stop x2
45mph to stop x2
30mph to stop x2
(drive 1 mile w/o touching brakes inbetween cycles to allow the brakes to cool for a bit)
then let cool overnight.

What's this bedding-in process?  I've always installed new components, cleaned thoroughly with brake cleaner and away I went.  What am I missing out on?

Certain compounds have to be broken in to work at full functionability.

Is there a way that I would know that the brakes aren't functioning at full strenght?  I always test-ride twice before I fully trust new brakes.
