If you want to upgrade your exhaust is there anything you have to do on the fuel delivery side to balance out the increased flow of air/fuel? On carbureted engines it's usually recommended that you swap for a hi-flo air filter or even bigger main jets when you upgrade the exhaust. I've upgraded air intakes and exhausts on fuel injected cars before, but in each case it was recommended to disconnect the battery so the computer could reprogram itself based on the new metrics. Is there a similar procedure required on these engines as well?

So the power commander reprograms the computer? Is this required if upgrading your exhaust? What happens if I don't do the power commander?

Since you just put a slip-on on your bike and nothing else you won't notice that much of a difference unless you get a full blown custom dyno tuned map. Say you get the power commander and get the map for your slip on it probably won't do anything noticeable. It might actually decrease performance. So if you get a power commander. Get a custom map. It's more money but it's worth it. http://www.powercommander.com/
