I have a 954 wtih 4000 miles and it just started this problem. Cruising at low speeds it misses, under hard braking it dies, The clock will reset going down the road, and hard as hell to start. the battery is fine i tested it with a multimeter and a load tester. I will try to catch the code it flashes next time i see it.

that has to be something electrical...possibly " hot" wiring or maybe a coil like silvr said

factory extended warranty means anything that is defective and does need to be replaced because of "normal wear and tear".  What your describing sounds like (if something is not loose) a defective piece but you just wont know till you go to a honda shop

Take it back to Mother Honda if it is covered do not mess with it.  But it sounds like a bad ground  or a worn wire and when you hit the brakes somthing shifts hitting it killing the bike
