$400 is a fackin steal...you should be able to find a used tranny for pretty cheap.  check out the r1 and yamaha forums for some part outs.  you might just come away with the bike bein all fixed for even less than $2k if you do it right.

I'm not going to post over on the R1 forum. I had found a engine for the R1 at a local salvage yard. But the deal has kind of fell through at this point. Not because of either party's negligence. Just the motor they had turned out not to be running and let me know right away before I made the long drive.

Okay, I have located 04 motor this model IS fuel injected, but it's not coming with the injection setup the fuel injection setup would not fit in the frame. Anyway. It is SS built motor cranking out 170 hp FOR $ 1500. Here is the dyno sheet. Now, here is the question how many of you guys would go for this motor and how many of you would pull out the old motor and have the transmission rebuilt or rebuild it yourself

So how would you get the FI setup in there then...

Personally, I think the extra HP doesn't show up until too high in the rev band to justify 15 large--unless you're building a track bike--in which case it's perfect. I'd wait to jump on a clean 98-02 stock motor, thereby saving three-quarters of a thousand dollars, and put it toward clean plastics. OEM FTW!

great steal HC. Get with Jared (Thirdgen) and see it it can be fixed fairly easy.Since its stuck in gear I'm guessing sumtin is bent, but I'm not familiar with a bikes tranny.

Well was thinking samething  found a 2000 motor for $500 with 13,000 miles on it today.  Was thinking maybe I would hang onto the original motor and find someone with a lot more knowledge than myself to rebuild the original motor for a spare or to sell out right

FWIW if you buy a used motor elsewhere, there's no telling what may be wrong with that one. My advice is to buy a case splitter and find out what's wrong with the tranny. Could be as simple as a bent shift fork or drum. Maybe a tooth broke off a gear and is jammed on the shaft. You never know until you pull it apart.
Oh, I'm pretty sure that newer motor would not fit because of frame updates and all of that, so no loss there.

Dude.   If you can dismantle all those guns you have, lube them, then reassemble them.   You can rebuild an engine.

I'm proving that with my vehicle engine and I only have 3 1/4 brain cells.

Is there a carfax report for motorcycles?     I'd find a totalled bike.    Even pampered bikes get totalled so you might find a super duper motor in a fudged up bike.

+1 on making a call to anyone you know that has a dealers license.

If you're even considering a track bike I would hang on to that spare.  Did you get the other one, for $500?  Man, you're gonna have fun on that thing!

if you are planning on getting a motor anyway, i would rip that motor out and see if i could get to fixing it in the mean time. you may be surprised what you can accomplish when you put your mind to it! im sure you already know that tho...good luck!
